The Overview is where your users find out about your project. Depending on the size of your docset, you can have a separate overview page (like this one) or put your overview contents in the Documentation landing page (like in the Docsy User Guide).

Try answering these questions for your user in this page:

What is it?

Introduce your project, including what it does or lets you do, why you would use it, and its primary goal (and how it achieves it). This should be similar to your README description, though you can go into a little more detail here if you want.

Why do I want it?

Help your user know if your project will help them. Useful information can include:

  • What is it good for?: What types of problems does your project solve? What are the benefits of using it?

  • What is it not good for?: For example, point out situations that might intuitively seem suited for your project, but aren’t for some reason. Also mention known limitations, scaling issues, or anything else that might let your users know if the project is not for them.

  • What is it not yet good for?: Highlight any useful features that are coming soon.

Give your users next steps from the Overview. For example:

Best Practices for Sharing and Publishing CZNet Data

The CZ Hub Team has developed a Data Submission Portal (https://contribute.criticalzone.org) to meet the needs of the CZ Collaborative Network (CZNet). The Data Submission Portal provides guidance regarding which data repositories into which products should be deposited and also provides functionality that allows submission of data to the appropriate repository through the Portal. We recommend that all data and research products be submitted to the appropriate repository through the Portal, where possible. We provide the following additional guidance for submitting data for sharing and publication.

Which Repository Should I Use?

Our initial focus in developing the CZ Hub Data Submission Portal and for this data publication guidance is on the repositories listed below. We anticipate adding support for additional repositories via the Data Submission Portal as resources allow us to add them. If the supported repositories listed below will not meet your needs, choose a trusted repository that follows international best practices by offering:

  1. A public landing page for your dataset/research product.
  2. A unique identifier, which may be a digital object identifier (DOI), and a persistent URL (the URL does not change) for accessing the landing page for your dataset/product.
  3. A formal citation for your dataset/product.

You can find directories of data repositories at https://www.re3data.org and https://fairsharing.org.

We provide the general guidance with regard to supported repositories below, but we are happy to discuss any questions you may have and make more specific recommendations:

  1. HydroShare: A general purpose repository for submitting water-science related datasets and models. Submit datasets, models, and other research products that are water-related. This includes time series of hydrologic observations, time series of data from weather stations, geospatial datasets, etc. HydroShare is flexible and allows upload of files having any format. HydroShare also includes a linked JupyterHub server if you wish to upload executable Jupyter Notebooks using Python or R with your content. For information about how to submit to HydroShare, you can access HydroShare’s help system at https://help.hydroshare.org.
  2. EarthChem: A repository for submitting data derived from material samples such as soil, sediment, pore water, or rock specimens; cores; and other physical objects. Primary focus is on geochemical, geochronological, petrological, and mineralogical data. EarthChem strongly recommends use of data submission templates available on the EarthChem web site (https://earthchem.org/ecl/templates/) that provide guidance for properly documenting data quality and provenance. Though data can be contributed to the EarthChem Library in a wide range of formats (https://ecl.earthchem.org/fileformat.php), it always needs to be documented with relevant information regarding the analytical data quality. Submission guidelines for EarthChem can be accessed at https://www.earthchem.org/ecl/submission-guidelines/. For help, go to https://earthchem.org/resources/support/earthchem-library-documentation/ or write to info@earthchem.org. Regardless of whether you submit directly to the EarthChem Library or you submit to the EarthChem Library through the CZNet Data Submission Portal, you shoud review and use the templates and guidance for your data files linked here.
  3. Zenodo: A catch-all repository that may be an appropriate place to upload content that is not appropriate for the other repositories. Zenodo does not limit what you can upload and is not domain specific. For more information about Zenodo and submitting data, see https://zenodo.org/record/787445.
  4. SESAR: A sample registry that catalogs sample metadata, sample images, and other information to make samples more discoverable, accessible, and reusable. SESAR allows you to get an IGSN for your samples, a globally unique identifier that is essential for unambiguously citing samples in datasets and publications (https://www.igsn.org). Use SESAR to submit metadata about your samples and obtain IGSN Global Sample Numbers. Resources for researchers can be accessed at https://www.geosamples.org/resources/researchers, and tutorials and FAQs can be accessed at https://www.geosamples.org/resources/help.
  5. OpenTopography: A repository that facilitates community access to high-resolution, Earth science-oriented, topography data and related tools and resources. Submit high resolution topography data acquired with lidar and other technologies. A tutorial describing how to submit data to OpenTopography can be accessed at: https://cloud.sdsc.edu/v1/AUTH_opentopography/www/docs/CommunityDataspaceTutorial.pdf.

If you choose to submit your data or research products to a repository other than the ones listed above, we will still need to know about those submissions. Please register these datasets with the CZNet Data Submission Portal.

Please see our specific guidance for CZNet data and research products below for information on what to do if you submit to a different repository.

General Guidance for all CZNet Data and Research Products to be Submitted

We offer the following general guidelines for submitting your data and other research products. For a full overview, click here.

  1. Use the Best Practices and Templates Described in this Repository: Please follow the specific best practices, data formats, and templates described in this repository.
  2. Start assembling your data now: We recommend that you begin thinking about which products (e.g., data, images, samples, code) you will generate. Assemble and document them as early as possible after generating them (it will save you time later), and register them within one of the above repositories. You need not wait until your data are ready for formal publication. HydroShare, EarthChem, and Zenodo all offer the ability to upload private content, allowing you to capture and store your data safely while your research and publication process is ongoing. Then share and publish when you are ready. Register your samples online in SESAR.
  3. Create a descriptive title for your data product: Put some thought into the title of your dataset. See the guidance in the section below about how to construct a descriptive title for your dataset.
  4. Tag your data with appropriate metadata: Use the repository’s submission form and templates to enter descriptive metadata for your products. Metadata should include information needed to discover and cite your products, but also additional information required to interpret your content (e.g., procedures used to collect or analyze samples or observations).
  5. Use common, open, and accepted data formats: We know that the data you are creating are diverse and that there is not always specific guidance for how to organize your data and which file formats to use. We have provided some links to general data management resources in the section at the end of this document. If you have questions about what to do, please contact us.
  6. Include a “readme” file: A readme file can include detailed information about the structure or content of your data or research product. It can also be used to describe how to perform specific analyses to make your research results more reproducible. If you upload a “readme.txt” or “readme.md” file to your resource in HydroShare, it will be displayed on the landing page for your resource. Using “readme.md” allows you to use markdown formatting in your readme file that will be rendered on the landing page for the resource.

We have included links to additional documentation that may assist you in preparing your datasets and research products for sharing and publication. We are always happy to discuss specific questions you may have.

Specific Guidance for CZNet Data and Research Products

The CZ Hub Team is providing a coordinated view of all CZNet data/research products submitted to reputable data repositories via the CZnet Cataloging and Discovery system https://discover.criticalzone.org. We are using specific information from the metadata of the resources you submit to find and catalog resources submitted to the different repositories (see below). If the information we request below is missing, we may not be able to find your submitted resource and include it in the CZNet metadata index and discovery tools - or, your resource may not respond to the different search and filtering tools we have provided.

NOTE: The CZNet Data Submission Portal guides you to provide the following information to be entered for all datasets and products submitted through the Portal. However, we know that some may choose to submit directly to a repository without using the Data Submission Portal, so it is important to specify this information regardless of how or when you submit your data.

To accomplish this, we ask that you do the following, regardless of which repository you deposit your data in:

  1. Tag your dataset/product with the subject keyword “CZNet”.
  2. Tag your dataset/product with a subject keyword that is unique to your Thematic Cluster project. Use this keyword consistently for all products you share.
  3. Ensure that you enter funding information, including funding agency (National Science Foundation), award number, and, if possible given the metadata elements available, award title. See the additional recommendations below for funding agency information.
  4. Make sure that your dataset is publicly available. HydroShare, EarthChem, and Zenodo enable private content. We may not be able to discover and catalog your datasets/products until you have made them publicly available.

Guidance for HydroShare, EarthChem, and Zenodo

We will be using “community” and “group” functionality within the different repositories to help group and present data from the cluster projects. When you submit to HydroShare, EarthChem, or Zenodo, we ask that you associate your dataset/product with an appropriate Group or Community, depending on which repository you submit to:

  • HydroShare - share your dataset/product with your Cluster’s HydroShare Group. We have created a HydroShare “Group” for each thematic cluster project. You can share your HydroShare resource with your Group by clicking on the “Manage Access” button on the resource’s landing page and giving view or edit access to your cluster’s group. This can be done at any time after you create your resource in HydroShare.
  • EarthChem - associate your dataset/product with the “Critical Zone” community within EarthChem. See https://earthchem.org/communities/cznet/
  • Zenodo - associate your dataset/product with the “Critical Zone Data and Research Products” community (https://www.zenodo.org/communities/czdata/). When you create a new upload, search for “czdata” or “Critical Zone Data and Research Products” to find the correct community.

Guidance for Data/Products Submitted to Other Repositories

We know that our list of supported repositories may not meet the needs of all of the CZNet cluster projects for all of the different types of data products. If you choose to submit your data/product(s) to a repository other than the ones in our list of supported repositories, we will be unable to discover and catalog those products unless you tell us about them. Please make sure that you register these data products with the CZNet Data Submission Portal.

Construct a Descriptive Title for Your Data Product

One of the most important metadata elements for your data product is the title. This piece of information is cataloged to enable discovery of your data product, and it is also included in the citation for your dataset. Anyone who uses your data product will cite your data using the title you construct. Consider the following suggestions when constructing a title for your data product:

  • Make your title brief, but descriptive of the contents of the dataset. Since data products are first class research products - consider giving your data product a title that is similar to the type of title you construct for your journal papers.

Example: Seasonal changes in organic matter composition and nutrients in coastal urban canals of Miami-Date County, Florida

  • You may want to include a geographic area, site name or code, or an indication that the data product is affiliated with your thematic cluster project in the title.

Example: Air temperature data for Dead Run watershed, Baltimore County, MD, USA

  • Consider including brief information about the content of your data product in the title.

Example: Watershed boundaries, hydrography, stream gage locations, and impervious surface area shapefiles for Pennypack Creek watershed in Bucks, Montgomery and Philadelphia Counties, PA, USA

  • Avoid including acronyms in your title.
  • Avoid including special characters (e.g., “&”, “+”, “%”, or characters that are reserved for programming languages) in your title.
  • Avoid including metadata in your title that belongs in other metadata fields. Try not to overload your title by concatenating a bunch of information into a cryptic title that nobody will understand.
  • If your data product is specifically tied to a journal publication (i.e., it contains the exact data used in that publication), consider titling your data product similar to “Supporting data for X” where “X” is the title of the related publication. If you anticipate that your data product will be used by multiple journal publications, a more generic title would be better.

Example: Supporting data and tools for “Impact of data temporal resolution on quantifying residential end uses of water”

Create a Descriptive Abstract for your Data Product

The Abstract for your data product is important as it’s likely the first (and perhaps last) piece of information a prospective user of your data will read before making a determination of whether they want to spend any more time evaluating or accessing your dataset. In general, you should approach writing the abstract for your data product in the same way you would approach writing the abstract for a journal or conference paper. In general, your Abstract should be a single paragraph, and may include the following elements:

  • Brief background information, if needed
  • Brief description of what the resource contains - what data are in the resource?
  • Brief description of the purpose of the data - why was it produced/collected?
  • Brief description of your research design and methods - how was the data produced/collected?
  • Brief description of location - NOTE: Detailed descriptions of data collection sites and locations should be included in a readme file and/or in a data file or shapefile in your content files.
  • Brief description of the variables observed - NOTE: Also consider adding these as keywords.
  • Brief information about what the data show - e.g., what results have been derived from the data?
  • Brief statement of how the data might be useful or how it might be used

Avoid the following when creating your Abstract:

  • Overloading the Abstract with metadata that belongs elsewhere. For example:
    • Do not put citations for related resources in the Abstract, use the Related Resources metadata instead
    • Put funding agency information in the Credits/Funding Agency metadata rather than in your abstract
  • Going too in depth into the description or structure of your resource - use a readme file for that instead
  • Using complex formatting - this is usually lost when being transferred among different systems*

Select Keywords for your Data Product

Keywords are important metadata that help categorize and describe your data product. They are also important in enabling other scientists and prospective data users to discover your data product. Use the following guidelines to select appropriate keywords to describe your dataset:

  • Tag your dataset/product with the subject keyword “CZNet” (see specific guidance for CZNet data products above).
  • Tag your dataset/product with a subject keyword that is unique to your Thematic Cluster project. Use this keyword consistently for all products you share (see specific guidance for CZNet data products above).
  • Add keywords that describe the subject of your data product (e.g., “Critical Zone”, “Streamflow”, “Water quality”).
  • Add keywords that describe the geographic area to which your dataset applies (e.g., “Utah”, “Logan River Watershed”)
  • Capitalize the first letter of keywords. If your keyword is a phrase, capitalize only the first word (e.g., “Water quality”). If your keyword is a proper name, capitalize the first letter of each word (e.g., “Logan River Watershed”).
  • Avoid misspelling or using variants of the same keyword (e.g., use “Temperature” consistently rather than “Temp.”)
  • Full phrases will have more meaning, but add acronyms if you want to enable discovery using that term. For example “Logan River Observatory” is more informative than “LRO”, but some users may want to search using “LRO”. In this case you may want to add both.
  • Keywords may be a single word or several words (e.g., phrases), but keep them very brief. This isn’t the place for sentences.
  • Choose keywords that are commonly used to describe the type of data product you are describing.
  • Avoid special characters (e.g., characters reserved for programming languages), abbreviations, and contractions.
  • Do not use punctuation.
  • You may consider keywords that describe observed variables (e.g., “Temperature”, “Nitrogen”), and/or methods used to produce the data product. However, avoid using units in your keywords (e.g., use “Discharge” not “Discharge (m3/s)”).
  • Where you choose keywords describing observed variables, consider selecting them from the ODM2 VariableName controlled vocabulary http://vocabulary.odm2.org/variablename/.
  • You may consider using keywords that have been used by other, similar data products to ensure that they can be discovered together. You can even test this by searching HydroShare, EarthChem, or other repositories using specific keywords to see what is returned before you select your final set of keywords.

Remember - the keywords you use to describe your data product will be part of the metadata that is cataloged and used to enable discovery of your data product. Choose keywords that you think will help people find your data product. Leave all of the other descriptive metadata for the other descriptive metadata elements (e.g., Title, Abstract, etc.).

Provide Author Information

Given that data are considered primary products of research that are citable for scholarly credit, it is important that you provide full author information for the data/research products that you deposit into a data repository. Author information ends up in the citation for resources and is also included in the CZNet data discovery capabilities, so it is also important that Author information is specified consistently across all submitted resources with which an Author is affilated. For resources submitted through or registered with the Data Submission Portal, we suggest the following format for Author names:

The researchers you work with may have standardized on a particular way of expressing their name so that all scholarly products are correctly attributed to them. We encourage anyone who is submitting resources on behalf of another party (e.g., Cluster Data Managers) to check with investigators to ensure that Author names are expressed correctly prior to permanently publishing resources. Once a resource is published and a DOI is issued, author information generally cannot be changed.

It is best practice to also provide affiliation information for each author. Affiliations should be specified as the affiliation under which the resource was created. We recommend that Data Managers work with authors to ensure that affiliation information is entered correctly and consistently (e.g., use the same Organization Name, Address, etc. for each resource with which an Author is affiliated to avoid ambiguity).

Provide Spatial and Temporal Coverage Information

Spatial and temporal coverage information is important for people who may be searching for data collected within or near a particular place or region and/or that were collected within or are representative of a specific time period. The purpose of coverage information is not to visualize the spatial or temporal qualities or complexity of your data. Instead, it is meant to provide viewers with information about where the spatial and/or temporal region to which the data are applicable. The following are recommendations for specifying spatial and temporal coverage for the different repositories supported by CZNet:

  • HydroShare: HydroShare represents spatial coverage information as a bounding box or a discrete point in space. You can choose which to use, and you can input the coordinates for the bounding box or point manually or by using the map control to draw the point or box on the map. HydroShare allows you to enter the temporal coverage as a time period by choosing a starting and ending date.
  • EarthChem: The EarthChem repository allows you to specify the spatial coverage as “Global”, “Regional (Continents, Oceans)”, or “Space/Planetary” along with adding geographic keywords. EarthChem then draws coverage information from the coordinates associated with the dataset’s individual samples. Samples must be registered with SESAR and receive IGSNs for this association to work correctly.
  • Zenodo: The Zenodo repository does not include spatial or temporal coverage information as part of its metadata. If you want to share a resource in Zenodo and you want to specify spatial or temporal coverage information, you could add this information to the “Additional notes” metadata field in Zenodo.
  • Other Repositories: If you are using the Data Submission Portal to register a dataset from a different repository, specifying the spatial and temporal coverage is the same as for the HydroShare repository.

NOTE: The CZNet Cataloging and Discovery system includes a filter for data temporal coverage. Given that specifying the temporal coverage of your dataset is optional, only datasets that have information for temporal coverage will respond to this filter. The CZ Hub team is also working spatial filtering capability, which, similar to temporal coverage, will only work for those datasets for which spatial coverage information is specified.

Provide Funding Agency Information

It is best practice to provide an acknowledgment to the agency or funding source that provided the support under which data/research products were produced. For CZNet Thematic Cluster projects, this is the NSF award that funded the Cluster project. Several of the Thematic Cluster projects have collaborative awards, which means that there are multiple NSF award numbers.

We recommend that you provide full funding agency information for each data/research product that is submitted to a repository. For each product, you should provide the following information:

  • Agency Name - e.g., “National Science Foundation”
  • Award Title - e.g., “Collaborative Research: Network Hub: Enabling, Supporting, and Communicating Critical Zone Research”
  • Award Numver - e.g., “2012748”
  • Funding Agency URL - e.g., “https://www.nsf.gov/awardsearch/showAward?AWD_ID=2012748

For those Thematic Cluster projects that have more than one NSF award, where appropriate we recommend adding multiple funding agency metadata elemements for each award. We also recommend this for products that may have been co-funded by multiple projects and/or agencies. You should include a funding agency element for each one.

The CZNet Catalog and Discovery system uses the NSF award numbers to match your data products to your Thematic Cluster project. Thus, if you want your data products to respond to the CZ Project filter in the Catalog and Discovery system, you must include at least one of your Thematic Cluster project’s NSF award numbers in the funding agency metadata.

Use Common Quality Control/Data Levels

We suggest a set of standardized quality control/data levels that can be used to describe data. These data levels are independent of data type. Including a specific data level as part of the metadata for a dataset will help potential users understand how the data can/should be used. Suggested data levels are listed in the following table.

4Knowledge productsKnowledge products that require researcher driven scientific interpretation and multidisciplinary data integration and include model-based interpretation using other data and/or strong prior assumptions. An example is percentages of old or new water in a hydrograph inferred from an isotope analysis.

Use Consistent Missing Data Labels (NoData Values)

Missing data labels, or NoData values, are values that you insert into your data to indicate that a value for an observation should exist but for some reason doesn’t. Usually, these values are selected such that they are easily recognizable and out of the valid range of data values for whatever the observed variable is. We recommend the following practices for CZNet datasets

  • If you use a NoData value, make sure you define it in associated metadata
  • The preferred NoData value for CZNet datasets is -9999
  • Don’t mix strings and numeric values in a single data column. For example, don’t insert a NoData value of “NA” into a numeric data column.
  • Work to educate students, colleagues, and collaborators what -9999 means in a dataset to minimize potential errors in analyses.

Linking Datasets with Publications

We strongly recommend creating formal linkages between the datasets you have deposited within the above mentioned repositories and any manuscripts that you submit for publication that use or are based on the data. This ensures that anyone who discovers the paper can link to and access the data used and anyone who discovers the data can link to and access publications that have used the data.

After depositing your datasets within one of the above repositories we recommend formally citing the data within any research manuscripts based on the data that you submit for publication. Recommendations in the Author Guide for the journal to which you submit may determine how datasets are cited in the text of the paper. In the absence of specific instructions from the journal, we recommend citing data within the text of the paper using the journal’s citation style (e.g., Author(s), Year) and including a full bibliographic citation to the dataset within the references section of the paper.

Once a paper has been accepted for publication and a digital object identifier (DOI) or citation has been issued for the paper, you should modify the metadata for the dataset in the repository to include a link to the paper as a “related resource.”

For many projects, users may not need much information beyond the information in the Overview, so this section is optional. However if there are areas where your users will need a more detailed understanding of a given term or feature in order to do anything useful with your project (or to not make mistakes when using it) put that information in this section. Remember to focus on what the user needs to know, not just what you think is interesting about your project! Think about your project’s features and use cases. Use these to choose your core tasks. Each granular use case (enable x, configure y) should have a corresponding tasks page or tasks page section. Think of your tasks pages as a cookbook with different procedures your users can combine to create something more substantial.

9 - Contribution Guidelines

How to contribute to the docs

These basic sample guidelines assume that your Docsy site is deployed using Netlify and your files are stored in GitHub. You can use the guidelines “as is” or adapt them with your own instructions: for example, other deployment options, information about your doc project’s file structure, project-specific review guidelines, versioning guidelines, or any other information your users might find useful when updating your site. Kubeflow has a great example.

Don’t forget to link to your own doc repo rather than our example site! Also make sure users can find these guidelines from your doc repo README: either add them there and link to them from this page, add them here and link to them from the README, or include them in both locations.

We use Hugo to format and generate our website, the Docsy theme for styling and site structure, and Netlify to manage the deployment of the site. Hugo is an open-source static site generator that provides us with templates, content organisation in a standard directory structure, and a website generation engine. You write the pages in Markdown (or HTML if you want), and Hugo wraps them up into a website.

All submissions, including submissions by project members, require review. We use GitHub pull requests for this purpose. Consult GitHub Help for more information on using pull requests.

Quick start with Netlify

Here’s a quick guide to updating the docs. It assumes you’re familiar with the GitHub workflow and you’re happy to use the automated preview of your doc updates:

  1. Fork the Goldydocs repo on GitHub.
  2. Make your changes and send a pull request (PR).
  3. If you’re not yet ready for a review, add “WIP” to the PR name to indicate it’s a work in progress. (Don’t add the Hugo property “draft = true” to the page front matter, because that prevents the auto-deployment of the content preview described in the next point.)
  4. Wait for the automated PR workflow to do some checks. When it’s ready, you should see a comment like this: deploy/netlify — Deploy preview ready!
  5. Click Details to the right of “Deploy preview ready” to see a preview of your updates.
  6. Continue updating your doc and pushing your changes until you’re happy with the content.
  7. When you’re ready for a review, add a comment to the PR, and remove any “WIP” markers.

Updating a single page

If you’ve just spotted something you’d like to change while using the docs, Docsy has a shortcut for you:

  1. Click Edit this page in the top right hand corner of the page.
  2. If you don’t already have an up to date fork of the project repo, you are prompted to get one - click Fork this repository and propose changes or Update your Fork to get an up to date version of the project to edit. The appropriate page in your fork is displayed in edit mode.
  3. Follow the rest of the Quick start with Netlify process above to make, preview, and propose your changes.

Previewing your changes locally

If you want to run your own local Hugo server to preview your changes as you work:

  1. Follow the instructions in Getting started to install Hugo and any other tools you need. You’ll need at least Hugo version 0.45 (we recommend using the most recent available version), and it must be the extended version, which supports SCSS.

  2. Fork the Goldydocs repo repo into your own project, then create a local copy using git clone. Don’t forget to use --recurse-submodules or you won’t pull down some of the code you need to generate a working site.

  3. Run hugo server in the site root directory. By default your site will be available at http://localhost:1313/. Now that you’re serving your site locally, Hugo will watch for changes to the content and automatically refresh your site.

  4. Continue with the usual GitHub workflow to edit files, commit them, push the changes up to your fork, and create a pull request.

Best Practices for Sharing Geospatial Data

What are geospatial data?

Geospatial data are related to a specific location on the Earth’s surface. Geospatial data typically combine location information with attribute information (data or information about the locations). Geospatial data may have a time component and typically conform to one of several well known geospatial data models for vectors (e.g., shapefiles, feature classes, KML/KMZ, etc.), rasters (e.g., land cover, digital elevation data, aerial imagery, etc.), and other geographic information (e.g., LiDAR point clouds). Geospatial data may also include locations with horizontal (e.g., latitude/longitude) and vertical (i.e., elevation) coordinates.

Repositories for Sharing Geospatial Data

We recommend sharing geographic feature, geographic raster, and multidimensional space time (NetCDF) geospatial data in the HydroShare repository. You can submit your data to HydroShare directly through the submission page for HydroShare in this Data Submission Portal. If you need help with using HydroShare, visit the HydroShare help system. You can also learn about the geographic feature, geographic raster, and multidimensional NetCDF Content Types in HydroShare at https://help.hydroshare.org/hydroshare-resources/content-types/.

For high resolution topography data (i.e., LIDAR data), we recommend using the OpenTopography repository. OpenTopography facilitates community access to high-resolution, Earth science-oriented topography data along with related tools and resources. See OpenTopography’s information on contributing data at https://opentopography.org/data/contribute.

If you feel that your geospatial data are not a good fit for the HydroShare repository, you can also deposit your data in the Zenodo repository.

Metadata for Describing Geospatial Data

The geospatial data community has a long history of standards development for geospatial metadata. For example, see the Federal Geographic Data Committee’s (FGDC) geospatial metadata standards and guidelines at https://www.fgdc.gov/metadata/geospatial-metadata-standards. Metadata describing geospatial datasets usually conform to one of these existing standards. Generalized data repositories like HydroShare and Zenodo use high level metadata to describe resources (e.g., HydroShare uses the standard elements from the Dublin Core metadata standard) for the purposes of data cataloging and discovery and do not have many of the specific metadata elements needed to sufficiently describe geospatial data. You should think of the high-level metadata used by a repository like HydroShare as the metadata required to find and access the data, whereas the more detailed metadata required for a prospective user to understand the data and decide how and/or whether it can be used for a particular purpose should be included in a separate metadata file that is uploaded with the data. Given this, we strongly recommend that you include a metadata file with each geospatial dataset that describes at minimum:

  • The spatial reference system used by your geospatial data
  • Definition of the data set entities and attributes - i.e., what are the features in your dataset and what are their attributes, including units
  • Methods/manipulations/transformations/processing – include processing, methods, tools used, transformations applied, normalization, etc. that were used to format data layers for analysis. Also describe specific software used.

For resource-level metadata in HydroShare or Zenodo (the metadata that will support discovering your geospatial data), we recommend creating titles, abstracts, keywords, and other high level metadata that will help prospective data users discover your resource. Be brief but descriptive with your title, and include useful information in your abstract. Choose keywords that you think people who may be interested in your data will use to search for it, which may include place names, observed variables, topics, etc. Keep in mind that the more detailed geospatial metadata you provide as part of the resource’s content files will not be indexed for discovery purposes. Users will be able to download the file and use the metadata to help them interpret your data, but it will not help them find your data, which is why the resource-level metadata is so important.

Formats for Sharing Geospatial Data

While we recommend the formats below for geospatial data, we recognize that there may be instances where you may want/need to use other formats. While HydroShare provides value-added functionality for the known formats listed above, the repository also accepts data in any format. Similarly, Zenodo is format agnostic.

Geographic Feature Datasets

For geographic feature datasets (points, lines, or polygons), we recommend using the ESRI shapefile format. The shapefile format is a mostly open format that can be used with many different geographic information system (GIS) software programs. When you upload a shapefile, HydroShare has some value-added functionality that will automatically extract some metadata and display it on the resource landing page. For public resources, HydroShare will also build an Open Geospatial Consortium (OGC)-compliant web map service using a HydroShare-linked GeoServer. A link to this service will appear on the landing page for the resource and can be used to load your feature data into any GIS client that knows how to access web map services. Two additional good options for geographic feature data include simple comma separated values (.csv) files that can be used to store location data (e.g., x, y, and z coordinates), or Keyhole Markup Language (.kml or .kmz) files that can be used with Google Earth, Google Maps, and some other GIS software programs. You can share both CSV and KML/KMZ data in HydroShare, but you will not get the value-added functionality described above for shapefiles. These formats are also compatible with Zenodo and other repositories.

Geographic Raster Datasets

For geographic raster datasets (regularly spaced gridded data) we recommend using the GeoTIFF format. GeoTIFF is an open data format for encoding raster data within a TIFF file. Georeferencing information for the raster dataset can be embedded within the dataset. When you upload a GeoTIFF file, HydroShare will automatically extract some metadata and display it on the resource landing page. For public resources, HydroShare will also build an OGC compliant web map service using a HydroShare-linked GeoServer. A link to this service will appear on the landing page for the resource and can be used to load your feature data into any GIS client that knows how to access web map services. An additional raster format you may consider is the ASCII grid format. The ASCII format it text-based, which may make file sizes larger and processing slower. However, the ASCII grid format is open, cross platform compatible, and can be used in non-geospatial software programs like R or Python (although there are packages for R and Python for working with many geospatial data formats).

Multidimensional Space Time Datasets

For multidimensional space time datasets (e.g., data that include three spatial dimensions (e.g., x, y, and z), a time dimension, and other user-defined dimensions), we recommend using the Network Common Data Form (NetCDF) format. Some multidimensional data can be very large. HydroShare has a practical limit for uploading files through its web user interface of 1-2 GB per file. There are options for getting larger files into HydroShare – see the HydroShare help at https://help.hydroshare.org/creating-and-managing-resources/uploading-large-files-into-hydroshare/. If you have a large volume of data to share (that will exceed your HydroShare user quota) or you have very large files (> 2 GB) to share, we recommend that you contact a member of the CZ Hub team to consider the best options for sharing.

Other Geospatial Data

If you need to upload high resolution topography data to OpenTopography, consult their tutorial https://cloud.sdsc.edu/v1/AUTH_opentopography/www/docs/CommunityDataspaceTutorial.pdf and metadata template https://cloud.sdsc.edu/v1/AUTH_opentopography/www/docs/MetaDataTemplate.docx. OpenTopography accepts high resolution topography data derived from both LiDAR and photogrammetry. According to their tutorial, OpenTopography accepts point clouds in LAS or LAZ format, with LAZ being preferred because of their reduced size. They accept rasters in IMG and TIF format with the coordinate system inofrmation included in the file header. Extended metadata to describe data submitted to OpenTopography must be uploaded in PDF format. OpenTopography has a 10GB size limit on a single submission. Datasets larger than this can be broken into multiple submissions.

Organizing Data for Sharing

Organizing data for sharing requires several considerations that can be boiled down to questions about how to “chunk” the data into a set of resources in a repository and a set of files within those resources that are shared within prospective data users. Some of the important considerations include:

  • How do you want the data to be discovered and accessed? Data discovery operates at the granularity of a resource (i.e., a HydroShare resource or a Zenodo resource). If you want two datasets to be separately discoverable with separate metadata, they should be shared in separate resources, each one having its own metadata description.
  • How do you want the data to be cited? You should think of your data as research products that can be cited. Each resource in HydroShare and Zendodo has a separate citation and can be published with a digital object identifier (DOI). You may choose to organize data into a set of resources based on how you want them to be cited as products.
  • How will the data be used? If you know investigators will want to use the data in a particular way, you may want to organize the data into a set of files that will make that easier – e.g., assembling all of the data required to reproduce a specific set of results into a single resource.
  • What is practical for managing the data? If some of your content is dynamically updating (e.g., streaming sensor data) while other content is static, you will likely want to manage those datasets in separate resources.

The following recommendations are not meant to represent an exhaustive list but will provide relevant guidance. If you have specific questions about your geospatial data, please feel free to contact us.

  • Choose a consistent geospatial metadata standard: Choose a consistent geospatial metadata standard for all of your geospatial data. Make sure that you submit supplemental geospatial metadata files with your data to the repository.
  • Choose a consistent spatial reference system: Don’t count on the ability of your GIS software to do projection on the fly. Users of your data may be accessing subsets or all of your data and may or may not have access to the software you used to produce the data. A consistent spatial reference system makes it easier for people to use your data.
  • Share your data using open data formats: Use the open data formats suggested above or another open data format to share your final data products. While you may need to use specific software and/or data formats for your analyses, it is common for potential data users to not have access to expensive, proprietary software. Using open formats that can be opened using a variety of GIS software to share the inputs and outputs of your analyses will enable the greatest access to the data and facilitate reuse.

Best Practices for Sharing Multiple Data Types Together

Why would you want to share multiple types of data together?

Sometimes you need ways to group data of different types together so that they can be easily accessed or cited as one unit - e.g., all of the data used in a publication or all of the data for a particular site. There are a number of different options for doing this. This page provides some example scenarios (descriptions below) where grouping data may be required and examples of how this can be accomplished.

Repositories for Sharing Multiple Data Types Together

The HydroShare repository provides the capability to upload multiple types of data to a single resource. Each resource in HydroShare can be shared, has a unique citation, and can be permanently published with the digital object identifier. HydroShare resources can have a folder/directory structure that allows you to easily organize and manage the contents of the resource. HydroShare also has a set of content types that provide value-added functionality for some data types. You can submit your data to HydroShare directly through the submission page for HydroShare in this Data Submission Portal. If you need help with using HydroShare, visit the HydroShare help system at http://help.hydroshare.org.

The Zenodo repository also provides the capability to upload multiple data types to a single resource. However, Zenodo does not currently support a folder/directory structure, so if you need folders to organize your data you will have to organize it how you want it on your machine, zip everything into a zip file, and then upload the zip file to Zenodo.

Metadata for Describing Grouped Data

When you group data of different types together within a HydroShare or Zenodo resource, you are defining that grouping of data as a single “product”. You should provide metadata that describes that product, including a description of the contents of the resource and why the content was grouped together. Because your resource may be organized using a folder/directory structure containing many files, you should strongly consider providing a readme file that describes the structure and content of the resource. If you place this readme file in the root directory of your HydroShare resource as “readme.md” or “readme.txt”, your readme file will be displayed on the landing page for your resource. Using “readme.md” allows you to use Markdown formatting in your readme file for things like section headers, bulleted/numbered lists, bold text, etc. Markdown formatting is displayed on the landing page in HydroShare.

Formats for Sharing Grouped Data

Formats suggested for data grouped together into a single resource are the same as if those datasets were shared separately. See the other best practice documents for details.

Scenarios for Sharing Multiple Data Types Together

Scenario 1 - I need to share all of the data I used for a research publication to meet publisher requirements and to enhance the reproducibility of my work.

In this scenario, you may wish to group the set of data you used within a research publication together so that the data can be easily cited, accessed by readers of your paper, and potentially reused to reproduce your work.

Option 1 - Put all of the data for the publication in one resource in HydroShare

You can create a resource in HydroShare for the data associated with your publication. If you have multiple data types, you may choose to create a folder/directory structure within the resource for organizing your data (e.g., put geospatial data in a folder, time series data in a folder, etc.). Your HydroShare resource will have a single citation that you can add to the references section of your paper and cite in the text.

This option is useful if you want to have all of the data grouped together in one place with one citation. This option is also useful if you have code that goes with the data to perform analyses in your paper. For example, you may choose to include a Jupyter Notebook in your HydroShare resource that when launched into the CUAHSI Jupyter Hub server operates on the data in the resource to reproduce the results presented in the paper. This is easier to do if the data are all in one resource, but more advanced options are still available if you can’t put everything on one resource.

Option 2 - Split the data into multiple resources in HydroShare

In this option, you may have used multiple different datasets of different types in your publication, but there is no reason to put them in a single resource in HydroShare. In your paper, you will include each of the resources in your references section and cite them appropriately in the text of your paper.

This option is useful where you have multiple datasets that you may have used in your paper, but those datasets are more self-standing and may be reused and/or cited on their own. This option also maintains the discoverability of the different datasets as they will appear as separate products in searches.

Example paper that cites multiple HydroShare resources containing datasets that were used in the paper:

Following Option 2, you may choose to create a Collection resource in HydroShare to group datasets together. Collection resources don’t store any content themselves, but rather store pointers to other HydroShare resources. So, if you’ve used multiple different HydroShare resources in your publication, you can create a collection resource to group them together. Just like other resources, Collection resources have a landing page and a citation so you can cite them if you choose.

Scenario 2 - I need a way to group data together for easier access and to preserve the context of my data collection.

Sometimes, you may want to group datasets together so that people can find them more easily, so that they can be accessed together and so that prospective data users can more easily understand the context of the data. Examples include grouping all of the data for a particular data collection site or all of the data for a particular project. This scenario is pretty similar to Scenario 1, with similar solutions (see above).

  • Use related resources metadata: If the reason you are sharing multiple data types together is to group the data you used for a publication (or some similar use case), use the Related Resources metadata to provide a link to the paper. Best practice is to provide a full bibliographic citation for the paper or related resource if you can (e.g., author(s), year, title, journal, volume, issue, pages, URL-encoded DOI). You may also want to add references to other, related datasets or other resources on the Internet that are in some way related to the content you are sharing.

Best Practices for Sharing Samples and Sample Metadata

Sample Metadata and Collection Management with SESAR

Samples are a critical element of research in nearly every science domain, especially in Earth, Environmental, and Planetary sciences. They represent highly valuable, often irreplaceable records of nature and carry enormous potential for future discoveries.

SESAR offers services to advance the management and sharing of samples in the Earth, Environmental, and Planetary Sciences. By registering your samples with SESAR, you will:

  • Create a catalog of your samples
  • Ensure preservation of all information about your samples
  • Allow researchers to discover your samples to start new collaborations
  • Link your samples to your analysis data.

MySESAR is your private working space in the System for Earth Sample Registration. MySESAR allows you to:

  • Obtain IGSNs for your samples by registering them with SESAR.
  • Register samples one at a time by entering metadata into a web form.
  • Generate customized SESAR spreadsheet forms to register multiple samples at once.
  • View and edit metadata profiles of samples that you have registered.
  • Upload images and related documents such as field notes, maps, or links to publications to a sample profile.
  • Transfer ownership of a sample to another SESAR user.
  • Restrict access to metadata profiles of your samples.
  • MySESAR functionality can be tailored to personal and institutional sample management.

What is an IGSN?

As part of our registration services, SESAR is an ‘Allocating Agent’ for the IGSN e.V., the implementation organization of the IGSN. IGSN stands for International Geo Sample Number. The IGSN is an alphanumeric code that uniquely identifies samples taken from our natural environment (for example: rock specimens, water samples, sediment cores), as well as related sampling features (sites, stations, stratigraphic sections, etc.). SESAR provides IGSN during the registration process, and maintains the metadata profile pages that IGSN ‘resolve’ to. In addition to the registration metadata required by the IGSN e.V., SESAR collects and maintains descriptive metadata unique to the SESAR community. Except in special cases*, IGSNs obtained from SESAR are 9 characters long. IGSNs obtained from Allocating Agents other than SESAR may have different syntax, but all are guaranteed to be globally unique via a central registry.

Examples:

  1. IGSN: HRV003M16 (Registered object: Malachite specimen from Angola, registered by the Mineralogical Museum of Harvard University)
  2. IGSN: WHO000BC7 (Registered object: Dredge CHAIN35-2 St18 D18, registered by the Woods Hole Oceanographic Institution)

How do I Register Samples with SESAR?

SESAR provides three methods for registering samples:

  • Individual Sample Registration

  • Batch Registration

  • Registration using Web Services.

  • Before registering your samples, you must create a SESAR account. See our Resources for Researchers and Resources for Institutions for more information on creating an account.

Individual Sample Registration

Through the Individual Batch Registration method, SESAR users are able to register samples one at a time through an online form. This method of sample registration is best for when you have few samples that you would like to register.

To Individually Register a sample:

  1. Login to MySESAR
  2. Click the “Register an individual sample” link under the “Registration” header on the home page.
  3. Follow the prompts to fill in the sample’s metadata in the sample registration forms. Once complete, click ‘Submit to SESAR’.

Batch Registration

Through the Batch Registration method, SESAR users are able to register multiple samples at once by uploading a sample batch registration template. This method of sample registration is best for when you are registering multiple samples. It also provides additional quality checks as submissions are reviewed by SESAR curators. To create a Batch Registration template see this tutorial.

To upload a batch template:

  1. Login to MySESAR
  2. Click “Upload my batch samples” under the “Registration” header on the home page
  3. Upload your Batch Registration template, complete the automated validation check, and submit it.

After submission, your sample metadata will be reviewed by a SESAR curator. SESAR curators review template contents for accuracy (is your location information in the right format?) and completeness (one row had a blank field, was that in error?). Once your submission has been approved, you will receive an email confirmation along with your completed Batch file. If there are any changes that need to be made to your template a SESAR curator will contact you.

Web Services Registration

SESAR provides Web Services as a way for user client programs to register and update samples within the SESAR system. Starting in July 2021, new users must request access to SESAR’s Web Services. Documentation for Web service sample registration and management can be found in our technical documentation (SESAR GitHub).

Repositories for Sharing Data Derived from Samples

We recommend depositing data derived from samples in the EarthChem Library repository. You can submit your data to EarthChem directly through the submission page for EarthChem Library (ECL) in this Data Submission Portal.

Metadata for Describing Data Derived From Samples

At a high level, metadata associated with data derived from samples usually include:

  • Title: Your dataset title must contain concise and descriptive information about the content of the dataset (the “what” and “where”, for example “Gakkel Ridge basalt melt inclusion and mineral chemistry”). If submitting data from a publication, the dataset title may be the same as your publication title, but likely will be different since your ECL dataset will paint a different story than your full publication.
  • Abstract: Your abstract must describe in full sentences the measurements, location, and purpose of the dataset. The abstract should be <250 words and different from your related publication abstract. Avoid abbreviations and acronyms. Include relevant keywords, such as the geographic area or cruise or field program name, for example “This dataset presents analyses of volatile, major, and trace elements for a suite of glasses and melt inclusions from the 85 degrees E segment of the ultra-slow spreading Gakkel Ridge”.
  • Methods: All analytes, units, and technique, instrument and laboratory must be clearly stated and defined. Relevant standards, reference measurements, and additional information about instrument calibration should also be included when possible.
  • Sample names: Every analyte must be linked to a sample with a sample name and geospatial information (unless not applicable, i.e. experimental samples).
  • Identifiers: We strongly recommend use of IGSNs (International Geo Sample Number) as persistent identifiers to identify samples.

If submitting a compilation dataset, the ECL requires a reference sheet or tab with full citations of all referred publications.

Formats for Sharing Data Derived From Samples

If you are submitting tabular data it should be in an ECL template but must at the very least be in a .csv, .txt, or .xlsx file (not in .pdf, .docx, .jpeg, etc.). For more information on file formats please consult our file policies.

Organizing Data for Sharing

We strongly recommend the use of data submission templates. Templates are available for various data types such as bulk analysis (majors, traces, isotopes), mineral analysis (in-situ analysis), and melt inclusion analysis. Best Practices for Sharing Environmental Time Series Data

What are environmental time series data?

Environmental time series data consist of collections of observations obtained through repeated measurements of some phenomenon over time. Each observed value in a time series is indexed in time. Usually, time series data are collected using environmental sensors installed in situ. However, there are cases where time series data are produced by a simulation model or other methods. Examples of time series data include: soil moisture, precipitation, streamflow, temperature, dissolved oxygen concentration, groundwater level, etc. Each individual observation in a time series has a timestamp consisting of the date/time at which that observation was made.

Repositories for Sharing Time Series Data

We recommend depositing time series datasets in the HydroShare repository. You can submit your data to HydroShare directly but we recommend submitting your data through the CZNet Data Submission Portal.

Metadata for Describing Time Series Data

At a high level, metadata associated with time series observations usually include:

  • Site: The location at which the data were collected
  • Variable: The observed variable or phenomena that was measured (e.g., water temperature)
  • Method: The procedure used to make the observations (e.g., which sensor and how was it deployed)
  • Source: The organization responsible for data collection
  • Data/Quality Control Level: The degree of processing the observations have been subject to (e.g., raw versus quality controlled products versus derived products)

Metadata need to be shared with the time series data to enable proper interpretation of the observed data values. For more information about specific metadata for time series data, see the following references. These references describe an information model for time series data that can be implemented in a number of different ways (see Formats for Time Series Data below).

Formats for Sharing Time Series Data

Time series data can come in many formats, but the data are usually stored in a table. It is strongly recommended that you share your data in non-proprietary formats. We provide two recommended options below:

Option 1: Comma Separated Values (CSV) Files

ASCII text files, e.g., comma separated values (CSV) are a recommended format for sharing time series data. CSV files are simple text, non-proprietary, cross platform, and can be opened and read by many different software programs and programming languages (e.g., Python and R).

Best practices for formatting your time series data with CSV files include:

  • Use a CSV text editor that will not change the formatting of your file, the line ending characters, or the format of the date/time values in your file. Good text editors for Mac include Sublime Text and BBEdit. Good text editors for PC include Sublime Text and Notepad ++.
  • Include all relevant metadata as a header in each data file. For example, include descriptions of the site, variable, method, source, data level, and any data qualifiers in the header of the file.
  • Precede header lines with a comment character “#” to make it easy for code to skip header lines when reading the file.
  • Each line of the data file should have a single timestamp.
  • Include only one type of data within a data column (e.g., date/time, floating point number, text string), and use standard formats within cells.
  • Include only one value per table cell.
  • Use standardized ISO 8601 formatted date/time strings – e.g., yyyy-mm-dd hh:mm:ss
  • Describe any key word, code, or data formatting used in the data in the header. For example, if -9999 is used to represent nodata values, this should be described.
  • Ensure that timestamps are unambiguous. This can be done in a number of ways, which may include specifying the local date/time, UTC date/time zone, and UTC offset as separate columns in the data table.
  • Where data do not share the same timestamps or time spacing (e.g., values recorded every 5 minutes versus values recorded every 15 minutes), store the data in separate files.

The following examples are provided:

Example 1 – Single file with one time series: Use this format when you want to include a single time series within one table in a single file. The time series may be of any length in the file. Site, variable, method, source, data level, and qualifier metadata are contained in the file header.

Example 2 – Single file with multiple time series: Use this format when you want to include multiple time series within the same table in a single file. The time series may be of any length in the file, but consider that your table may be sparsely populated if your time series do not begin and end at the same time. Values for each time series should be included in a separate column in the data table. All data columns should share the same timestamps.

Option 2: SQLite Database

SQLite provides an alternative to CSV files for sharing time series data in HydroShare. SQLite is a serverless, file-based, relational database that is free, open, cross platform, and has several great tools for working with data stored in SQLite format. SQLite provides the ability to create relational tables and store multiple time series datasets within a single file that can be queried to “slice and dice” the data using Structured Query Language (SQL).

HydroShare includes a specific Time Series Content Type that implements time series data using the ODM2 data model implemented in a SQLite file (see HydroShare documentation at https://help.hydroshare.org/hydroshare-resources/content-types/time-series/). Formatting your data using HydroShare’s SQLite content type provides the following advantages:

Can store multiple time series in a single file All metadata specified by the ODM2 data model can be included in the database file and can be viewed on the resource landing page in HydroShare Can query the SQLite file using structured query language to retrieve subsets or aggregations of data for analysis Can use HydroShare’s Data Series Viewer app to visualize the data in the SQLite database in a web browser using HydroShare’s “Open With” functionality Nice tools exist for working with SQLite files in both Python and R

Each resource in HydroShare has a separate citation and can be published with a digital object identifier (DOI). You may choose to organize data into a set of HydroShare resources based on how you want them to be cited as products.
  • How will the data be used? If you know investigators will want to use the data in a particular way, you may want to organize the data into a set of files that will make that easier – e.g., assembling a time series into a single file that is easy to read/work with rather than splitting data into multiple files that then have to be stitched back together.
  • What is practical for managing the data? If you are dynamically updating data files in HydroShare as new sensor data become available, it may be practical for you to chunk data by year (i.e., one file per year) so that you only have to edit/update the most recent year’s data file when new data become available.

  • Vocabularies for describing time series data: Above we provided a reference to the ODM2 data model. The ODM2 Data Model Development Team created a set of Controlled Vocabularies with terms that can be used for several of the metadata elements within the data model for describing time series data.   • Use descriptive file names: Regardless of whether you decide to use CSV files or SQLite, use descriptive names for your data files. These should be brief, but descriptive of the contents of the file.
  • Use standardized quality control levels: The ODM data models linked above suggest a set of standardized quality control levels that can be used to describe data. These are listed in the following table.

Depending on the variable, data type, and data transmission system, raw data may be available within seconds or minutes after the measurements have been made. Examples include real time precipitation, streamflow, and water quality measurements.
1Quality controlled dataQuality controlled data that have passed quality assurance procedures such as routine estimation of timing and sensor calibration or visual inspection and removal of obvious errors. An example is USGS published streamflow records following parsing through USGS quality control procedures.
2Derived productsDerived products that require scientific and technical interpretation and may include multiple-sensor data. An example is basin average precipitation derived from rain gages using an interpolation procedure.
3Interpreted productsInterpreted products that require researcher driven analysis and interpretation, model-based interpretation using other data and/or strong prior assumptions. An example is basin average precipitation derived from the combination of rain gages and radar return data.
4Knowledge productsKnowledge products that require researcher driven scientific interpretation and multidisciplinary data integration and include model-based interpretation using other data and/or strong prior assumptions. An example is percentages of old or new water in a hydrograph inferred from an isotope analysis.
